Personas Flavor Renders Differently in Fiori

Hi all,

I have followed the guide to launching a Personas Flavor from the Fiori Launchpad and it works fine except the Flavor renders very differently to what is seen when accessing it from the WebGUI. For example, text boxes that I've set to have transparent BGs and bordesr are now blue and elements are sized differently. Any idea what might be causing this?
